Zelkova is a tree actually. Of course it has its own name in Japanese.
Why transliterate a name when it's actually a legitimate word? In case you are wondering, all these names are written with their respective kanji and have some historical background.
P.S These things are mentioned in .hack wiki for quite some time already.
P.P.S To be more precise these names came from Arabic language. It's just a tradition to call these stars with these names.
As per the .hack//WIKI:
In the Japanese version of the game, Zelkova's name was Keyaki. The name Keyaki means "Zelkova serrata" or "Keaki", which is a type of East Asian elm.
The name Antares, comes from the brightest star in the constellation Scorpio, which is also the 15th brightest star in the sky.
Sirius's name in the Japanese version of the game was Tenrou, the traditional Sino-Japanese name for the binary star Sirius. This was officially romanized as Tenrow in most materials however, possibly to be unique.
Alkaid's name in the Japanese version of the game was Yowkow, the traditional Sino-Japanese name for the star Eta Ursae Majoris, also known as Alkaid. The name of the star is usually spelled "Youkou".
