You should trade each character for their special weapon, including alkaid's dorje hatchet (give her a better weapon, then it becomes available for trade). If you don't have one..just level her a bit, buy one from the shop and voila.
Other then that, according to gamefaqs.. you can get all the bike parts in 3 (and it's better to only place upwards of 2nd in the races..not that it's that easy even with a maxed bike). Not necessary, but apparently it makes it easier in 3 - however not gamebreaking.
And the same stuff from vol 1 ---
Ryu books, Npc quests (Bikmin, mecha grunty, haseo the cro..animal hunter, and chim kicker), the rewards are what you need/unique stuff. Doppelganger (twice..key words, twice. After you get the first weapons the second will be a sinch tho). Abyss quests (with the cernunnos line, a unique armor and accessory await...and they're pretty good too..post game sadly..but still). Umm what else.. yea, just the regular vol changing stuff and alkaid's weapon.
OOOH and, for later, i'd advice raising everyone, including piros (not on 3 yet myself..but you know it'll happen) a mission where you need to use him. High affection is necessary, especially with your main group.
Lastly, not really a missable - but i'd say up your skill levels a bit/get beginner books. It's obvious he's getting another weapon in 3 (The cover), and the extra skillpoints/more powerful skills (not reaaaally necessary) but if you have them on hand it can save time a bit.
