Nexus Mod Manager.
I would say this about the issues then.
Once you start new game, save the game at toilet and then exit game. Reload the NMM and disable and then re-enable all mods and then launch game again and see.
Mod Loader pro was abandoned 2 years ago. Only mod loader that works is regular mscloader (version 1.2.14) and it works with all mods.
Also don't use nexus mod manager to instlall it, it's implementation is broken since it was made by someone that doesn't even play or mod msc.
If you mod a game you need to keep up with the game updates, which I know, are not always crystal clear. But also that with those changes in mind keep up with your mods. Sometimes you may even have to wait until a mod updates. As with some mods, sometimes just turning off a certain mod might break the saved game depending on what all it does.

Delete the meshsave file in the save folder.
