If you want to trade, invest in skills allowing you to sail with 4 ships. The highger their tonage, the more goods you can deliver.
Otherwise invest in ports you own, to get $ every week, and by selling goods you get from buildings. Should be enough to maintain 3 ships with full crews.
To be honest I'm fed up with maintaining 4 fleets, where most of the time I loose to use 3 of them as trading ships to get enough funds to pay all my men none of the ships I own has 100% crew) and occasionally upgrade ships. Just to let you know, all bases I own were fully upgraded.
All this takes time, so I'm not sure how fast it is.
Change the crew from the other ships to this and sellt their stuff /ammo etc) if you are low in money.
Capture other ships !
Or destroy´em and take their loot !
And you have (i think) some factories right ?
Dont forget to sell their stuff c:
second way. take smuggler skill, grind its level, do smuggelr mission. if you have enough level of smuggling, the smuggler can pay nearly 200% of the initial price.

Ensure you expand the hold for trade, and fit stern cannons (and have chain shot) to be able to run away if needed. For the first few trades, you will not be able to escourt it with a few friggates.
Move the flute to a large port. Do not travel with this unattended. They die easily.
At the large port, get rid of most of the crew.(transfer to your fighting ship if possible. Leave maintainence only.
The flute will remain. - not enough crew to travel
Travel to another port with cheap goods.(Rum!)
fill your hold
Switch (not sail) to the port with the flute
fill the hold (same goods are cheap)
Switch back to your 'travelling ship'
sail to a port where the goods are expensive
remember to check again if you are attacked
sell goods
Switch to flute
sell goods. with decent rep you have just made ~1200 from the flute alone.
Switch to travelling ship
repeat and you can afford another flute.
Put 2 flutes in 4* towns, 1 in 3* towns.
Now, buy or capture a ship for your own ports. This ship is just a way of visiting the port. sell all cannon balls.
Transfer what you can into this ship.
Easy to afford to run a few first rates this way, at 100kplus in a few hours.
you left out a few major details
1.) idk if all ports are the same for everyone but if you can find and 4* port that sells a flute park your flutes there and you will only need to upgrade their hold and buy as many as you can i currently have 20 parked at port royal (your flutes must be in a 4* port or this will take more time)
2.) once you have a few flutes in a port you will need a ship that is fast to be able to outrun the confederacy if needed
3.) sail that ship to a port where rum is cheap (why rum? cause its the lightest and most expensive cargo in game aka most profitable good)
4.) open the shop buy some rum with your ship if you want (if you dont it doesnt effect your money gain)
5.) "switch to town" where you have your fleet of flutes and buy all the cheap rum (there should be around 300 in the shop if you are in a 4* port)
6.) "switch to town" where you left your other ship and open the shop
7.) close the shop and "switch to town" where your flutes are and buy all the rum again (keep doing this till all your flutes are full of rum)
8.) once all your flutes are full go to your other ship and sail to a port where rum is cheap and open the shop and sell your rum (if you have any)
9.) "switch to town" where your flutes are and sell everything and you will get alot of money buy more flutes and do it again
Fully Upgrade them
Pick 2 nationalities you dont like
Hunt down and capture everything of theirs that floats
Haul back to a large port of choice
Sell off their cargos
Sell the ships
Rinse and repeat
ARRRRRRR
and a tip never sell a ship in any port of any size get one of your ports with a max lvl shipyard and recycle the ships depending on the ship you can easily get over 1k gold by recycling
but all in all this is not the fastest way to make money or the most efficient but it is just my opinion
6 Fully upgraded ports 13 Fully upgraded Ships of various sizes and 40k Gold in less than a week of playing works for me.
I dont bother using the cannons, I let the 3 ships I'm not controlling to use theirs to keep any extra enemy ships busy while I cruise around and outright board with the Corvette
Back at port I transfer the crew from the captured ships back to my ships, the repair costs rarely exceeed 100 gold on each ship and I sell everything off the boarded ships, normally about 300 gold worth of munitions plus whatever I get from the hull.
I tend to keep any Gunpowder, Spices and Tobacco for the smugglers
May not be the most efficient cookie cutter method but it works and is fun.
