The other factions are typically expected to stay at their desk but the CEO can of course just go to the hangar and fly off in an executive shuttle IIRC (but if you crash you've lost the game with no action taken by the enemy).
The CEO can go to a trade platform or executron hanger, spawn a starfighter or shuttle, and fly out on it manually. From there you can go to a big starship, and when you get close (IIRC either directly beneath or above it) you can board it and fly it yourself.
So yes, its possible, but you're giving up strategic control of the game, so you're pretty much throwing the game by doing so. In essence, you're confined to your HQ unless are willing to throw, or you have some elaborate masterplan that has you leaving your HQ permanently.
(it would be an incredible flex to personally fly an endgame system destroying ship to your opponent's HQ to blow it up)

Yeah I was meaning in the sense of can I control units from another base, which I learned I can. Leave in one of the mentioned ships and dock at say a command station and use the desk there
Just becareful. Asteroid base HQ cannot be destroyed. Space command stations can be destroyed. If you're at the desk when the station goes boom... well...
I had no idea there were command desks on the stations. The more you know, eh? So many little details in the game. I just today noticed you can get drinks at the trade station.
Those are more for the executrons. It heals them IIRC
