Anywho, the scooper essentially tears out the not-endoskeletons of the Sister Location Animatronics so that they can then be serviced and what not quickly, as opposed to the longer route of dismantling the Animatronic by hand and going into them that way. Unfortunately, being that the Animatronics in Sister Location are self-aware, they are able to actually feel pain and anguish as this happens. It's why Bellora stops following you for a time when Ennard is tricking you to get to the Scooping Room. She's terrified of that place.
