Did Scott actually have a story in mind when he created FNaF?
Or did he just add the newspapers and stuff and let the theories make the story?

I have no idea.
I'm supposing that he made it with a story in mind, and tweaked it every now and then in the next game.

I have a feeling that Scott just went with the flow until he made FNAf 3. FNAF 1 was the last game he was going to make becuase none of his other games really got recognition, but when FNAf got attnetion from the youtbe communtity he rolled with it. Once he was done with FNAF 2 he realized that people liked trying to figure out the loose story he had made so he built a story from what he had and started making games to that story.

I don't think he had the full story when he made the first game,but I think when he made the second game he did intend to make the third game.Then he didn't intend to make the fourth game but he did and then he didn't intend to make SL but he did.

Well, FNaF 1 was a satire. Pretty cheap satire. The establishment was dark and dirty with dirty and glitchy animatronics. You should think: "How can anybody eat in a place like that?" The other your quetion is "Who would work at Freddy's?" The answer is: some stupid guy with "odor". This means, that the player doesn't care about his appearence, because he is that comic character, who weights a lot, smells bad and stuff. The odor was joke!
Scott cleary made the story much better in the 2nd part , but I believe he was going with the flow all this time. I mean, he had something in mind, but every New game was a correction work.

All I know is that I made several posts about how "someone would notice the corpse walking down the street" before the Custom Nights came out and what did we get?

Purple Guys corpse walking down the street.

I think Scott has an idea in mind but he listens to his fans, he lurks about the forums reading what we post, and he mirrors the story in a manner that gets us talking the most.
