The other were put and probably forced inside a costume, while Puppet (if it was possesed by the child in take cake to childrens) was possesed only because the kid's soul wanted that.
Then about trap the other kids ... Well... err is human, maybe he didn't know the consequences... or simply he didn't care about other but then in FNaF3 it tried to make ammend.
Anyway just my speculations, but your idea of a non possesed Puppet/Marionette seems interesting.

I guess it could well be the first victim possessing the Puppet may well be the answer. Honestly of all the big's and the bads in FNAF the puppet is by far the one that unsettles me the most because of that face, it's like it's eternally laughing or screaming at you. With the others there seems to be at the very least a sentience to stick by each other with a few exceptions mind you. The Puppet though no matter what it does is always smiling even when it approaches the dead kids before bringing them back to life.
Then there's the Music Box which comparative everything else also feels way out of place. Like why is a Puppet locked in a box and why do we need to wind a music box, what do we really unleash by letting the time run out? In this regard I suppose actually make sense if he really is the kid from FNAF 4, all those Nightmares locked in a box and what happens when you unleash them.
I personally believe that these differences are the consequence of Scott's shortsightedness about possession rules denoting that there are more than one antagonist in the story. I have always believed that the Puppet became absolutely nuts at some moment and started killing not for revenge but for violence and children meant nothing to it, they became instruments in its mind.
Hey there Bordanka :) Thanks dude I really appreciate the sentiment and I think you've really hit the nail on the head right there a̶b̶o̶u̶t̶ ̶S̶c̶o̶t̶t̶'̶s̶ ̶s̶h̶o̶r̶t̶s̶i̶g̶h̶t̶e̶d̶n̶e̶s̶s̶ the puppet looks absolutely nuts in fact when you look at the mask I'd say insanity is the very thing that defines it, how can it be smiling so broadly, so painfully when it's crying so hard. It takes pleasure in what it creates though whether or not it is a literal manifestation of the crying child's nightmare or a real evil entity I suppose remains to be seen.
What I also find awesome is the fact it's design is also heavily based off of that of a Mime (the white face, the red face paint and even it's dark black clothing). It's funny because the Puppet is the one enemy that does creep me because nothing about it feels human which is something I can't say for the others. You are right it more than likely is a sign that there are many evils in this series and I completely agree with it but the one whom overlooks and manipulates it all I believe is the puppet.
You're right here: Puppet looks out of place. I wish Scott developed this scenario! It holds more potential than the whole Undead Michael vs William Vader theme. I mean, it's interesting, but it's a bit over the top (especially if we count those observation rooms, unless FNaF is a setup experiment, like the Turing Test or something).
:) Thanks man, I guess you could say I'm a bit of a newcomer to this community but the series has so much so experiment and interpret that I couldn't help but adore it. Who knows maybe the Puppet's story will be told in an upcoming game because at this point I think he's deserving of a re-visit. Wouldn't it be a ♥♥♥♥♥♥♥♥ if the Puppet were actually Purple Guy?
I feel exactly like you, there is so much to do with FNaF and, God, I wish Gill and co will do that "much" in the film! Not sure about Puppet being Purple Guy, but I'm sure there is a lot of crazy stuff we can't imagine.
