As far as we know Ballora may be possesed by a boy who speaks through Ballora's voice, and the same thing for the other characters.
I agree with this Baby unlike the other animatronics which just do what they do by nature with no real agenda I certainly can't say the same for Baby. Baby herself seems to feel genuine anger for the way the animatronics are treated and wants them to escape. She has an awareness and a conscious the others don't seem to have. I mean the fact she refers to Afton's daughter in the third person "You came to see her didn't you" rather than "You came to see me or us" clearly shows she considers herself a seperate entity.
