Michael's spirit didn't disappear, that's why he is still himself after Ennard got vomited to the sewer and didn't became just a dead corpse in the floor. That also could explain why Mike has a robotic kind of voice at the very end of Sister Location after getting rid of Ennard, because he got to posses part of Ennard, his struggle to fight him to get control of part of his own body and Ennard's robotic parts.
