I assume your time spent is lower than time actually played because it didn't log those hours. If you completed the b-sides before you lost your data and activated your achievements for them, it makes sense as to why you have those unlocked. However, if that isn't the case, then there must have been some bug that unlocked them for you.
Now, I think the reason for your lost data is due to the cloud save overwriting the offline/local save. What I assume happened is that you stopped playing at Chapter 5, then you continued in offline mode. When you went back online, you loaded from the save at chapter 5 rather than your local save. However, if I'm not mistaken, it should ask you which save you want to load. If you accidently selected chapter 5, that would explain the loss of data.
IF you are playing across multiple machines, and you booted up the game on another machine different from the one you played offline with, you are loading from the cloud, which was at chapter 5. If this is the case, you could go on the computer with the local save data and overwrite the cloud. Otherwise, I'm not sure you could get your data back... but there may be a way I'm not aware of.

Historically, this feature has only worked about 5% of the time for me, but it only takes a few seconds to check, and you might be the lucky one.
Like you, my save seemed to be rolled back. It turns out that the problem was caused by the fact that my PC has two hard drives. An SSD for the C: drive, and a traditional hard disk for the D: drive.
I first played the game on my D: drive, but I eventually reinstalled it on my C: drive. I beat most of the game there and eventually uninstalled it.
I had an urge to play again and I reinstalled it on my D: drive. That's when I noticed that my save data was incredibly outdated. And then it got saved to the cloud.
I thought I was screwed, but the problem turned out to be this: When steam uninstalls a game, it rarely ever actually deletes save data since that is usually saved in a different location than the game directory itself. When Celeste installed itself onto my D:, it read the data of my old D: Celeste save from oh so long ago since that never got uninstalled properly.
Thankfully, the save in my C: drive was also not properly uninstalled so I was simply able to copy and paste it into the D: drive and overwrite the outdated save.
You probably aren't playing this game anymore, but you're the first result when I google "deleted Celeste save data" so I thought I could leave this info here for anyone else who may have this problem.
I wonder if Matt still cares about these kinds of bugs? It's possible this bug may have been fixed a while ago, but the D: save simply predated the fix.
Funny story either way.
