The "take all" option is there already (it's a small hand icon in the storage interface) by the way.
You could consider installing something like AutoHotKey and bind a keyboard key to the mouse click - that's what I do, and in order to stash all I have in my backpack I simply hold that key down and swipe over the items I want to move.
You can create switches that break the connection between sections of your conveyor system with the conveyor connectors, a joint and a hoverblade. You don't even need a hoverblade if you build that joint horizontally and move it by just pushing it.
Other players like to create moveable storage units that you can place on miners with some carrying vehicle, so that the miner can fill them up, then you can move such storage modules back to your base.
Just throwing out ideas / options really.
Now with the mountable hover jack pick-up and transfer with a vehicle, and just the Move-Tool to lock it into place.

Doesn't really solve the lack of inventory management tools though. :P
- an option to limit a container to a defined set of items
Machines would place that kind of item into that container first and would never put anything else in there. (Of course you should still be able to put anything in manually.)
- a sort option that would move everything in the current network into the designated containers
Define your containers for *iron, *carbon, ... *frames, *plates ..., click one button and everything is neatly sorted into its place.
- an inventory list that will show how many of each item there is in the network
This could be a dedicated machine/block which would present its own interface. The sorting UI could also reside here.
- an option for machines (especially mining rigs) to put stuff in remote containers first
It would already be an improvement if mining rigs did this per default when use of remote containers is selected. As it is I have some mining rigs connected to a container that I want to use to move ore to the base but the mining rigs are filling up their internal storage first. So either I have to wait quite a bit longer until the container is filled or I have to move ore manually.
- conveyor switches (on/off and multidirectional)
A conveyor switch that will let stuff through when it is powered only. And one that switches between two different paths. (Of course the latter one could also be used as an on/off switch; still, distinct ones would be nicer, I think.)
And maybe even one with more than two 'exits'? But that would require additional UI. (A context menu like on beacons or lights where you can cycle between multiple options.)
You can speed the thing up a little by binding the Click message to a keyboard key (I use AutoHotKey for that) but that's pretty much it - you'd need to open the large container, grab all you can with the "hand" icon, open the other container, hold down the shortcut bound to the Click message on your keyboard and swipe the mouse pointer over all the slots in your backpack in order to stash the things. Rinse and repeat - that's not really that slow if you use such hotkeys.
I do that on my way to the SOS and your right that is enjoyable.
Currently I’m finding and marking good mining sports near my Master Base @ the SOS, but when the mood hits me I’ll go back to collecting as I explore.
As to inventory management, I turn off mining rigs overflow, attach printers to them so only parts get put into the containers. It is easy to do, for most parts.
But for example, to filling a container with frames with zero maintenance is to have two mining rigs; one set with only iron not grayed out, and the second only collecting carbon.
