(Also you're probably not remembering your wishes right - three wishes like that would have resulted in a game over, because your final wish has to be "teleport". But considering how long ago you must've played it, I don't blame you for remembering things wrong.)
That being said, the intro cutscene tries its best to guess how you beat the second game, so you might not see the same solution you used. That's normal.
The reason for spells disappearing if it uses a default class configuration is that the game assumes that a magic-capable fighter or thief only learned combat-related spells for the most part. You get a similarly limited set if you create a new fighter or thief character in 3 or 4 and add the magic skill.
