Knights will gather up a small squad of archers, usually somewhere from 4 or 6, which will proceed to back them up in combat. Knights will wait outside the walls during day, resting right under your banner, and will pull back inside the walls as night approaches.
Knights will pull back when a wall reaches [Roughly] 1/2 or 3/4s damage, depending on the upgrade level of the wall. This is their achilles heel, but also their biggest strength. If you can upgrade multiple walls to the top-tier stone, then Knights will stay there to weaken the enemy with their archers, and pull back to the next wall before that one crumbles.
This allows them to chip away at the hordes of enemies, and soften them up before they reach your final lines of walls and towers, and it's an extremely useful strategy in the right hands.
If you pay a knight four gold coins during the day, they will take their squad of archers and set off towards the portal on that side of the island. If you have two knights, you can quickly pay another 4 coins to send the second squad along with them. (You can do this at night, but that's not advised, as the enemies they run into will severely weaken them, and almost always prevent them from destroying the portal.)
Once they reach the portal, they will attempt to destroy it, which can succeed or fail horribly depending on your current game and island configuration, along with what day it is and how many troops you sent.
I was able to take down a portal on day 13 with only one knight and six archers backing him up, him and all the archers returned unharmed before nightfall, cheered, and promptly took cover behind my palisades.
It's strategy based, and the best time to send them out is to attack whichever portal isn't active [Not glowing, dormant state with no visible portal formed, not spitting out enemies.] They can easily destroy it without much difficulty, and make it back to camp before the next wave of enemies arrives during the night.
Be careful, though, destroying a portal will trigger a blood moon that can last anywhere from 1 to 3 days, so once you take a portal down, make sure your walls are up to scratch and you either have a ton of archers, or have the archer statue fully buffed.
Once the blood moon is over, that portal is permanently destroyed [Unless it's the cliff one.] Which takes off a big chunk of the incoming enemies, and if timed correctly, can give you an entire half of the island to expand on without fear of retaliation, although you'll still have to reinforce the other side to fend off attacks from the cliff portal.
Kingdom is all about surviving, but remember, even if you manage to destroy all micro-portals on both sides, the cliff portal will constantly rebuild itself, and continue to spit out larger and larger hordes of enemies with each passing night, meaning you either have to constantly recruit more archers and build more towers/walls, or load up all your people onto the boat and GTFO as soon as possible.

TL;DR: Knights are the only way the player can actively fight back to destroy the portals, and in some situations, they're the only way the player can secure a path to the boat. Pay them to take their squad and go attack the portals, or keep them behind your walls for the extra manpower.
The flags are on the East and West outer walls of your kingdom. You can recruit up to four knights from your keep. There are blank spots on it where you can pay to place a shield. Then a peasant will come along and take it, becoming a knight. Once they reach their post, you can pay the flag on the outer wall to send them out against a portal (or to get on the boat).
Also important to note that you can give knights extra coins (but only a limited amount). Then when they take hits, they will only lose one of the coins, instead of turning back into a peasant. They will also take any coins they find, if they aren't already maxed out.
