Story characters in this game have no way to increase aptitudes but have higher starting aptitudes to compensate, and their signature attacks are usually pretty good~awesome. Keep in mind that you have to unlock story characters again every ng+.
Generics are always around, can increase aptitudes through class-ups, and you can name them. I prefer running generics alongside a few story characters that I like.
As far as party advice...do whatever you want. Leveling a Thief is very useful cause everyone else is terrible at stealing, and a fist user is good for knocking item world guardians off the portal. Geomancers are good for rerolling the bonus gauge in item world. But those are all about utility. Honestly, choose what you like. There is no end-all class like Disgaea1's Majin.
Dark World is awesome, but some levels will drag you into it the moment you meet or stumble onto the requirement (only if DW is unlocked). These are all high level enemies and will destroy someone just going through story mode. First-time players should wait for post-game imo.
Another use for Thieves is that they can use status ailment skills, which is amazingly helpful when trying to clear stages with powerful enemies (not all of them are weak to ailments, though).
