X6 is only difficult if you're playing it without prior knowledge on its mechanics. You really must watch an in-depth review or two on X6 before playing it, you would not have fun otherwise.
And "the hardest in the series" is really subjective. In my opinion, hardest megaman games are Zero 1 and Zero 2, but others might think differently.
Mega Man & Bass depends on your character, Bass has much easier time with overcoming the traps in this one, also Burner Man and his stage are extremely hard in my opinion. Also, there are two versions of this game, one for GBA and the other for SNES, GBA version doesn't show much on the screen, which is a problem.
Mega Man X6 is really unbalanced in terms of difficulty, some stages are a breeze and some just want to kill you over and over, same for bosses, the hardest X game maybe, but I wouldn't call it the hardest Mega Man game, you can farm upgrades and Zero is overpowered in this title. Just check some guides, because the game is badly designed and you may get stuck without a proper weapon, forcing you to get a game over to exit the stage.
The problem with choosing the hardest Mega Man game is that there are many games and many series, Classic, X, Zero, Legends... Mega Man Zero games are overall probably the hardest, but it is subjective, I mostly had problems with Mega Man I: Dr Wily's Revenge on GameBoy (different game than NES counterpart), because it also doesn't have E-tanks and final stage was painful. Also, playing a Mega Man game for the first time is, at least for me, always a bit difficult, because I don't know the levels and bosses that much yet, but when I replay the game, then it's much easier, because it's about memorization.
So if I had to pick the hardest Mega Man game, at least from those I've played, then it would be probably Mega Man I Dr Wily's Revenge on GameBoy or one of Mega Man Zero games, but of course it may be a different story for you.
For me the hardest one is and will always be Megaman and Bass. Why? Well not counting the questionable level and boss design, the game was clearly designed with Bass in mind and even he gets the L at times.
People like to say that every megaman game has 1 correct order, they are wrong. In megaman games, if you are good enough, you can always find your order. Hell you don't even need to stick to an order in the first place. For example when playing megaman 9, I start with concrete man and then go to hornet man. I don't really follow a boss weakness order but an order that is beneficial to me during the stages. With M&B however I can't really say the same. You start with Cold Man in this game, end of story.
I can get more into it, like for example how one of the bosses has a kaizo moment right after you kill it or how the second king stage doesn't know when to end etc etc...
Keep in mind this is all for the classic series. If I were to include the other ones it would probably be X6 as that game is just pure BS. And number 2 spot would go to X3 for other reasons.
Hardest one for me as of right now is Mega Man 11, as it seemed they just continually threw insane bs at you over and over again, and really kept you on your toes, and might arguably the single most stressful one I've ever played too
11 is kind of the opposite, it mostly makes bosses harder while the stages aren't that different. It increases damage dealt to you, but the odd decision to replace all powerups with screws has the side effect that you can quickly buy a ton of e-tanks, which kinda nullifies the challenge.
10 makes the stages harder, bosses harder, adds more regular enemies in the stages *and* makes them harder individually. I've played all of these a lot and in my opinion 10 is the most challenging in hard mode.
MMX8 on Hard-Mode.
I'm currently playing MM9 for the first time. I chose the mermaid stage, finished it, okay. Second stage I chose the Tornado man stage. Oh boy. Easily the most brutal stage I've played in the classic series. It's just brutal. Took me a damn long time to gather the focus and concentration to not make a tiny mistake in those platform segments with wind physics and that weird magnet barrel parts. To finally beat that damn stage felt nicer than beating the entirety of some othe Megaman games.
And it was just a regular Robot Master stage. I dread to see what awaits me deeper in this game.
MM9 is probably the hardest game in the entire series.
