they give one a feeling of safety.....Though if you need to have a feeling of safety at that level, you're likely to be well past the level of safety that such measures can actually provide

Sometimes you get air raided heading into port. After you dock they can still bomb the hell out of you so it's best to stay at sea where you can move and dive. But if you have sub pens, you can make a run for them and be safe after you dock. So it's another option.

It can protect from air attacks.
I personally build them because there are IRL bunkers in la Rochelle or Brest. It looks more realistic, and it's somehow very cool watching you submarine docked in a bunker.

The time does not stop in-game, even if you are docked at port. Imagine you return to base after a difficult patrol and your crew requires a well earned vacation. That's a 7 to 21 day period of crew absence, depending on the option you choose.

If the RAF decides to pay you a visit during that period of time, there won't be a boat left to return to if you fail to build a sub-pen in time.

On my first stay at Brest, 3 u-boats were stationed at the dock when an air raid came in. Mine was the only one to survive that encounter. I made a run for the harbour exit at flank speed with all AA-guns blazing before ordering to dive into the inner bay.

And yes, as people already wrote: Air raids on the harbor you're stationed in can happen and can be very devastating. The first and so far only time I ever got sunk was during an air raid on La Rochelle, while I was just leaving the port.
