I personally build them because there are IRL bunkers in la Rochelle or Brest. It looks more realistic, and it's somehow very cool watching you submarine docked in a bunker.
If the RAF decides to pay you a visit during that period of time, there won't be a boat left to return to if you fail to build a sub-pen in time.
On my first stay at Brest, 3 u-boats were stationed at the dock when an air raid came in. Mine was the only one to survive that encounter. I made a run for the harbour exit at flank speed with all AA-guns blazing before ordering to dive into the inner bay.
And yes, as people already wrote: Air raids on the harbor you're stationed in can happen and can be very devastating. The first and so far only time I ever got sunk was during an air raid on La Rochelle, while I was just leaving the port.
