Can I flood the torpedo tubes early?
I have no idea if I can flood the torpedo tubes before my final inputs to TDC are done. Basically, if I know I'm close to the firing time and my torpedoes are already maintained, can I flood the tubes and then still change parameters in the TDC, or flooding needs to be the last thing before firing?

Yes you can flood them early.

You can (and should) flood torpedoes before final calculations. Flooding and gyro synchronization takes time. But do not do it too early -- as soon as they are flooded, they will automatically receive the bearing from periscope, including when you scan the horizon.

I usually flood when I collect speed and AOB, and moved to the attack course. During flooding I move periscope where I plan too shoot, communicate the AOB. When ship appears in the periscope, I take the distance and let everything to synchronize.

If you have a ship engineer he has to be on the command station during the flooding as well as the launch to apply his damage bonus though.

IRL the data is not done directly in the torpedo?
if it is flooded, you can't program the course of torpedo.

Section IX in the Uboat Commander Handbook:
“392.) The torpedo must always be ready for action at shortest notice. Always be prepared for unexpected opportunities of attack. A neglected opportunity will not recur

In foggy weather and bad visibility, the tubes should be ready flooded. If necessary, they should be flooded via the mouth flaps.“

Surely there’s no way a skipper will blind fire a torpedo in fog?
