So not entirely restricted to dynamic travel.
This is not the same issue as OP is describing.
You are using the BDU Convoy Reports mod. If you do not decode transmissions generated by that mod in a timely fashion, they will disappear. This is normal. This is not a bug. That's just the way that mod was designed.
However vanilla transmissions from BDU for side missions such as 'find the missing u-boat' or 'sink this particular ship' give you much more time to decode before they disappear.
If you don't wish to miss out on a transmission from BDU, make sure you allow regular sailors to man the radio so you'll know when a transmission is being received and as soon as you hear the notification, immediately pause the game to so that the message does not expire.
I missed a lot of BdU transmissions over a whole career, because I was just about to hit x6500 TC when an incoming transmission was received, but through the flow hit TC anyways and missed it before I could set it back to real time.
A feature like e.g. a necessary double-click for TC while receiving transmissions would be really helpful.
I experienced this quite a few times too (in realistic time travel mode). Sometimes the game dropped out of high time compression to allow me to receive the BdU Convoy Reports message, sometimes it didn't.
Then I noticed a pattern:
If I set a course for my boat on the map, then my next click was the high time compression button, I would miss all the Convoy Report messages because the game didn't drop out of TC mode to allow me to get the message.
But if after setting a course on the map, I simply left-clicked an empty area on the map before starting high time compression, the game would drop out of TC mode when a Convoy Report message was transmitted, allowing me to receive it.
So the workaround is: if you set/change your course on the map, left-click on an empty map area before clicking a TC button.
Nope. Vanilla. I don't use any mods.
This has burned me so many times... I had to train myself to get my hands away from the mouse and keyboard when I hear the 'BdU transmission incoming' prompt because it'll drop you out of compression, but my problem is I think I have to do it myself and wind up going back into time compression and losing it!
That usually isn't a problem until you're low on oxygen, I patrol around submerged all the time. That being said, I've knocked out half my crew doing that before too.
