on the map / left side you see the target list. You can choose the target and in the header you can tell the officer to fire or not.

Press and hold Shift+ASWD key. Plus use the same on the periscope or binoculars will rapidly speed up rotation etc. When you gunner/capt spots targets a red number will appear (for eg 2) in their picture. Click on the 'number' will bring the target list up the top left of the screen -plane,ship (if they have ID it) Then the corresponding number of planes/ships will appear as they spot them (2 individual target boxes one below the other in my example) Right click the plane or ship icon will mean the gunner will engage that target first.once destroyed or if another plane comes closer using external view yourself, right click that and they will engage it. Switch between them for efficiency as your gunners are useless and will expend ammo like it grows on trees! If you right click the one below it, he will target that first etc. As they hit it, it will turn red indicating damage.
If you use periscope with the capt, the same procedure applies. Though this time a percentage will grow indicating him working out a solution to fire at it. about 50% is minimum, but best to get above 80% and a good side-on is best. A box bottom left of the screen will appear showing more info about the target -navigate to, 3d picture of it flying or sailing around your position and and engagement box for torpedoes . clicking the target box also cancels the target.
You can also use map view -once the targets have been identified. The A,B,C target list that your gunner assigns or Capt, will be seen on the map view. Clicking on them (on map) will also switch targets for the gunner/Capt.
The sight (circle) has an imaginary line through it west-east -if you look across it. That is the centre of the target, when you get the sight on target, watch the two lines and they will light up slightly, indicating firing at that time you will have a high chance of a hit. Also, if you use the mouse and use the wheel, it will scroll back and give you an alternative sight in 3rd person view.
Also, if you get the 'famous' unkillable Sunderland on the water that you shoot down that 'haunts' the sub and freaks out the crew, just target it and use the left box to sale to it and when close enough, engage it manually with the 88 HE and it will sink and get rid of the tension that your crew is permanently under.
Play a bit of radio and white light and they will quickly recover.
This off the top of my head, so it's generally how-to-do it bar a few missing bits :)
i just call it red paint , which if course is the water line area of the ship that keeps it ah float

Get close (make sure your safe to do so and their are no ships nearby with guns including machine guns mounted on merchant ships)
use the armor piercing rounds, shoot just below the waterline of ship and shoot in the same spot, dont both shooting up and down the length of the ship, i have found much better success shooting the exact same spot over and over., sometimes you can break the ship in half
only use the ammo designed for fire if you got a nice shot across the deck
