The British ships fly the Union Jack as opposed to the Red or White ensign as well in game presumably because it is more recognisable for general audience.

And surface ships had sometimes huge swastikas painted on their decks when operating close to the homeland and German-held territories to tell the Luftwaffe which ships not to bomb. Those were usually removed or painted over once the ships entered the atlantic.
As for u-boats: They only flew the ensign of the Kriegmarine and, once the war had started, the war ensign, which did contain a swastika, as Vasios pointed out.
Also, aktal is correct in pointing out that (until recently) censorship rules in Germany prohibited the sale of games containing swastikas. The rules were relaxed recently, but this game may still fall under prohibited use. Since the new rules are just that, new, this is still untested waters and I doubt that the devs and/or the publisher want to risk getting the game banned in the very country that brought forth the u-boats and still holds one of the largest communities of sub-sim fans.
The alternative would be separate censored version for the German market, but that would require the devs to maintain two parallel builds throughout the development process, uneccessarily complicating the process. I wouldn't expect a split into an international and a censored version to occur before the final stages of the development process, assuming that it would happen at all.
The reason for this game not containing a swastika flag is the same as with every other game not having them: Nazi symbols are banned to varying degrees in a lot of European countries, including major sales markets like France, Germany, Poland and Russia. Especially the latter two do enforce their laws with little to no exceptions at the moment, while Germany has recently made it possible for the first time for games to be considered art and therefor allowed to show nazi insignia, depending if the game puts enough emphasis on showing the devastating effects of the Nazi ideology.

the swastika was a part of the flag, im also one of the people that can get mad at un-historically correct stuff in games (looking at you battlefield 5) but flags are minor in my book so i dont see it as that big of a deal, but i would like it if we could get even the PC Reichskriegsflagge on the ship mast (with the eagle not the swastika)
