Approach at night, and from where there aren't defenses—there is a research mission which reveals on your map the location of mines, artillery, and submarine nets.
Ideally you'll want to be at periscope depth or deeper, but that of course doesn't work. So the next best thing is decks awash.
Also make sure your oxygen is full as well as your batteries. Once you make your attack you'll want to slip away silently: electric engines are a must.
Hopefully that helps, but yes, you absolutely can get inside Scapa Flow.
