What chess engine is being used?
Is this using a free chess engine like Stockfish as the chess engine or is the engine only found in this game?

It uses an implementation based on alpha-beta prunning ( https://en.wikipedia.org/wiki/Alpha%E2%80%93beta_pruning ).

I recommend Stockfish. Let me know if you need any help figuring out how to use it!

Does ChessVR allow you to load different engines? I have used Stockfish before and have many others that I use with the Fritz interface.

Currently you can't load any different engines but I'll see if I can implement stockfish as well to give some more options although my current focus is more on a graphic overhaul to make it look a little nicer.

With v1.3 (currently need to switch to the beta branch) UCI engines are supported. By default it comes now with stockfish but you can replace that in theory with any engine that supports UCI. If an engine doesn't seem to work tell me which one you are trying and I'll check it out.
