Do staffs count as one-handed attacks? Is there any perk or skill that increases damage or effect them in anyway?

They are counted as magic, and affected by certain perks in the school they are related to. For destruction staves, the "Augmented" perks will increase their damage.

Recharging staffs with soul gems gives a small boost to enchantment.

Other than with a few perks, magic spells (including those from a staff) do not get more powerful as you level up. They just cost less magicka, allowing you to cast more of them. You are instead expected to use different, more powerful spells.

Enchanting something new with that same soul gem gives far more. Recharging magic items is a poor way to level up your enchanting skill.

When your enchanting gets high enough you can put 'fortify <magic school>' on 4 items of armor and jewelry, using the same magic school as your staff so it has more charges. Get the fortify enchantment to 100% (4 x 25%) and it will never run out of charges. Works with other weapons too.
