You are right. Carrots can be grown with the plots added by the Heathfire DLC. They just don't grow anywhere else in the game. It was tomatos that is the only vegetable in the game that isn't grown anywhere in the base game or Hearthfire plot.
I’m genuinely surprised I’ve never seen a mod that adds a harvestable plant versions of the others (though there may be one for apple trees, but I think they’re just in the wild and can’t be planted) unless they’re in some kind of large overhaul I’ve never looked at.
There are definitely mods for growing tomatoes. I don't think I have used them but I have seen them on nexus. I know Apples are in Beyond Skyrim: Bruma.

Which is strange as you can build a greenhouse. Those pots should be able to grow tomatoes.
There is winter apples IRL so that explanation is not very good.
Tomatoes aren't suitable to the climate. But Scandinavia has been growing Apples since the Viking age, and Riften is nearly British climate, so Apples should definitely grow.
The technical answer is "Likely" They didn't want to bother with Trees as they would likely take more than one of the square plots they made with Hearthfires.
I want to say I have seen mods with growing apples so ...you know Mods.
