Curren SE/AE is the most modded version. It does not suffer from 32bit memory issues and while compiler update divided the community at first, it is now considered beneficial for the modding scene.

That being said, Anniversary/special is better for modding these days.
That's not a difference between se and ae, that's a difference between older outdated version of se and updated se. Its no difference than talking about version 1.0 of morrowind and latest updated morrowind or literally any other game that's ever had an update
