The double bed in Breezehome should act as a bed for spouse, unless Lydia is for some reason still reading potentially missing housecarl bed as her own.
Have you tried asking her to move?
Do you have a follower framework that has an option for setting their home (or return spot)?
I have all the upgrades to breezehome if that answers your question, i would imagine i do though.
I went through all my mods' nexus pages and none of them mention any interaction with followers. It may be "Multiple Followers Framework" but i can't see why that would be it. The only other mod i can imagine would be "Outfit NPCs (Inventory-Equipment) SE" since i used it to change her armor into a modded one, but once again, i cannot imagine a reason why that would be buggin her.

I use it if I need my spouse/children to go to a CC home that's bugged like Goldenhills Plantation.
