There's the Stormcloaks & Imperials, for obvious reasons.
There is also another pairing, that can't co-exist for obvious reasons. I won't spoil the factions for you, but the related questline does make it obvious before you can pick one of the two factions.
Edit: You can be all the other factions simultaneously, its just the two sets that are mutually exclusive.
But if it’s any of the optional factions the only ones you can’t join both are the dawnguard and the vampires.
Hell the thieves guild can find out you’re in the dark brotherhood and they’ll be completely fine with it which doesn’t make sense since the thieves guild are supposed to be opposed to using violence to accomplish their goals.
The Thieves Guild aren't morally opposed to violence, it's just bad for business. They couldn't care less what you do on your own time. Delvin has an ongoing business relationship with them, why would things suddenly change if he learns you're associating with both groups as well?
In Morrowind, you could join all the factions as well (except for the noble houses, which was limited to one). However, some of the quests involved actions that would get you kicked out of another faction should you be a member.
In addition to the Dawnguard/Vampire and Imperial/Stormcloak choice, there is a choice between joining the Dark Brotherhood or turning them in. (Remember, Astrid tells you to kill someone in the room. There are 4 possible targets in the room). Not really the same thing, as there is no other faction to join.
