This sounds an awful lot like when I first started using a SkyUI, though I use a controller instead of keyboard and mouse. I was used to the original menus where the container/shops inventory was displayed alongside yours with a small divider between them.
It didn't help any that SkyUI's labeling wasn't the clearest either. Down at the bottom left, where it lists out the menu keybinds, there is one called swtich tab. I originally thought it was to cycle through the tabs at the top of All, Weapons, Apparel, Potions, Etc. So I couldn't figure out how to switch between inventories either. When that switch tab binding in reality swaps between the container/shop inventory and your inventory.
So, when you look at a container, what are all the keybinds its listing out in the bottom left? Also, are you by any chance using any mod collections/packs, such as Nolvus or Gate to Sovngarde? As in addition to gameplay overhaul style mods, it wouldn't surprise me if they included a UI mod too.
