I'm being asked to leave, my own room?

How do I sleep in my bed, when I'm being asked to leave? It's MY bed, so what can I do to fix that?

I got the idea to start using console command to disable people one by one. On the first attempt, I disabled Nirya, and my bed works. So there's something up with Nirya. Any idea how to fix that?

You probably got expelled from the college and that why they were asking you to leave, and then you broke your play-through with console commands. Time to start over or roll back to a hard save before console commands.

Normally if expelled you get a misc quest something like rejoining the college

I haven't been expelled. I am still pretty early in my play through, so restarting is no problem. Though I would like to understand how to avoid this glitch happening.

it must be a glitch if you did not got expelled. Either someone died and you're the scapegoat or something interfered when the bed got assigned to you. Did you follow the College entry tour correctly? Do you have any mods that are related to sleeping / college of winterhold?

Since you said you're early in your playthrough, I suppose you did not visit Saarthal and ect ... having a different bed assigned when the questline has finished.
college questline info - if you complete the questline, you become archmage and thus his rooms are assigned to you

If you have not been expelled do you have a crime in Winterhold? Could be a small one, just talk to a guard and see if they say "wait I know you".

OP, that's not your bed. If it was your bed, then it would say "Bed (Owned)". As it doesn't say that, it belongs to an NPC. That's why you were able to use the bed after deleting Nirya: it's most likely her bed.

Mirabell told me it was my bed. I can sleep in it, when Niyra is not around. The quests I did were Sarthall, Drevis's quest, and Niyra's quest. I also picked up Phenis's quest.

So you're a good ways into the college quest line then. Did you get the title of Arch Mage? If so, that could be why they are asking you to leave as your new bed would be the Arch Mage quarters. But still, they shouldn't be telling you to leave, that means you're trespassing. Something bugged out.
There is a known bug, if one of the npc's has a bad relationship with you (they see you turn warewolf or feed while vampire or something along these) they will not like you and trigger the "you need to leave" bug

At the time those were the only three College of Winterhold quests I had done. I tried to do that trick with disabling Niyra, sleeping, and enabling her again, but it didn't work this time. Now I'm thinking of just sticking to the inn, until I have the archmage bed.

That's actually opposite. When a bed says (owned) is when you can't use it. When it says nothing, is when you can.

Do you have Cutting Room Floor? I think that's the mod that adds a mini quest to steal a note for Nirya. If you tell Faralda about it instead, maybe Nirya's relationship with you causes the issue.

There's many mods that modify either the cell (possibly adding/removing a flag such as "public area") or the NPCs (this might not be limited to Nirya), or move and change the ownership of furniture, etc. With multiple mods affecting the same cell or its content, it's easy to mess things up.
