And this is the INI setting, which enabled by default.
EnableAchievementsWIthMods (default: true) - Enables achievements when you have mods installed.
Do you have the [M] Next to each save in the SSE Menu?
I have never used Achievement Mods Enabler because there is something Much Better of which Ralof already listed!
SSE Engine Fixes is a two part install as is Achievements Mod Enabler. This mod does SO MUCH MORE than simply enable the ability to get achievements.
But first, before you do anything - is there an M next to each save?
Great choice on Ralof's suggestion.
EDIT: just make sure part1 was installed with a mod manger
and most importantly part2 was not only installed but installed manually
