If you have already obtained the Elder Scroll during Discerning the Transmundane, as soon as The Throat of the World is completed, this quest will be automatically completed as well and Alduin's Bane will begin. This will skip some of Paarthurnax's optional dialogue.
Also this: This quest occasionally conflicts with the College of Winterhold quest line. For example, if you are doing the quest Containment, Urag gro-Shub will simply say, "we should never have brought that thing here" (referring to the Eye of Magnus). Urag gro-Shub will sometimes lack the dialogue options required to continue Elder Knowledge. At other times he may not even talk to you, or not place all the books on the desk.
Edit: Urag might also have a pointer if you sold him the Elder Scroll after Discerning the Transmundane so you should just need to buy it back from him.
I have learned to always complete the College of Winterhold quests if I am doing the main quest line, or I hold off starting the College quests until later.
I personally almost never do the main quest line. I have done it doing Season Unending, Imperial civil war and Stormcloak civil war. But always did them fairly early on and not getting involved with College of Winterhold, Dawnguard, Thieves guild, DB, Companions etc until later.
