Second in skyrim for every frame processed a portion is dedicated to scripting. If your fps tanks your script latency will go up. My guess is that your script latency is caused by low fps, not causing low fps. In any case i don't see anything too script heavy in your load order.
I did notice a couple of things though:
Interesting NPC's (3dnpc.esp) can have a huge impact on performance. Meaning if you install a high res body for all npc's and enable physics you can expect a big impact.
Blowing in the wind can negatively impact performance as can lanterns of skyrim. Not so much the mod by itself but the processing of shadows for moving light sources. If you have generated ultra ini settings either through the launcher or with bethini that could be an issue.
I'm not too sure about the positioning of elfx and its fixes in your load order. You might want to look into that a little more.
But i think the real issue is your physics setup. SMP is notorious for spazzing out and hogging all cpu power. It has gotten better but the issue is still present. Seems to me you don't have CBPC installed. Even on much more powerful rigs than yours it would be advisable to couple smp with cbpc and let smp only handle what cbpc doesn't (hair and cloth).
So my suggestion is as follows.
Save your game (hardsave). With showracemenu give yourself a non physic enabled hairstyle. Save your game (hardsave), exit the game and reload. See if the issue persists.
In your skyrimprefs.ini set iShadowMapResolution from 4096 to 2048.
If that doesn't work disable hdt smp altogether and test again.
Could also be a heating issue. You should monitor that as well.
I've had this issue without using hair physics as well. Unfortunately I don't think that's the case.. I even disabled interesting NPCs, immersive world encounters, immersice patrols, immersive citizens... the problem persisted. It might actually be a heating issue because I have 3 fans in my pc. One for my cpu, one on the side, and another on the side. The fan on the left side isn't spinning. I might look into that. Because when I overclock, and I turn my fan speed up 100%, they don't speed up, that could be related

What's your storage device? SSD definitely would help a lot.
Go to Help top left of steam page click on system info copy and paste here or check to see if GPU 1060 is being used.
Your graphics card i presume ?
Also you say you got rid of 50 mods, what do you mean by that ?, you just uninstalled them and kept playing ?
Getting rid of mods will still leave residue bits(scripts etc.) in the game and starting from the last save that is now corrupted because of them being missing.
38 XPMSE.esp is in game but no FNIS.
Best bet start from new not continue and on save 1 (manual) start adding a few mods and check the game (do not save over that save until all mods have installed and tested).
but as i said. your pc isnt high end. you say you have no demanding mods but you do. weather mods and texture mods. thats costing you too.
And where is your Fnis.esp ?
And that is not even one medium PC.
Maybe a few years ago yes, but now, nope.
Although as others have said, it should handle the game fine enough, etc etc.
Performance mods:
-Bug Fixes SSE
-Engine fixes
-SSE FPS stabilizer
-SSE display tweaks
-Beth ini (Better at adjusting settings that launcher lacks)
-Grass control (Stops grass from phasing into objects, includes roads so decide if you will use based on that)
Lanterns of skyrim 2 maybe better to use. Unsure if original has issues or not. If using ENB disable SSAO and rain. If you want SSAO it has two-3 sub settings that hurt performance for usually no visual gain.
(Depends on preset some use it for a lot of bounce lighting aka screenspace ray tracing)
If your overclocking go back to default clock. It greatly worsens skyrims performance. Why? Idk maybe bugthesda who knows. I have tried overclock on a 960 and 1660ti and both had worse performance with ANY level of overclock. Is like 30-50fps drop. (skyrim/bugthesda specific issue)
I cant tell if those are physics mods for body/clothing/hair but those are terrible for performance as well.
NOTE: On my pc i get 60 fps in some areas on low settings no mods but 50 fps heavily modded on moderate to high.
