While you are waiting--
-Contact the author of your modlist. The author is the person most likely to figure out what is causing a problem. I believe there is also a Wabbajack discord for things like this.
-Go the the modpages for your UI and Map mods and search in the comments. There may be known problems with one or more of your mods.
-Removing mods from a large modlist mid-game may cause long-term problems. If/when you figure things out, either reload a save from before you removed mods, or start a new game.

And one which is disabled (DynDOLOD Output) which is set within the Flat World Map Framework however it's all disabled since I wanted to recover the 3D map.

Alas I figured out the first thing. Using ANY 2D map causes the issue, because a normal 3D map works fine when I disable these. But why?
If you remove output files (and you said you've disabled dyndolod output) you might end up with missing textures or ctd-causing mesh errors.
If you remove or change mods without replacing the tool outputs generated with those mods you can get weird-looking results in-game. A harmless example of this from my own modlist is grass caching. I'm testing a small mod that added a dungeon that made a small terrain change. I didn't bother re-running the grass cache and consequently have a floating grass patch near that dungeon. In your case, some of the mods you are changing have a much bigger footprint.
It is still possible somebody might recognize your exact problem and propose a simple solution. I was hoping that by checking the modpages you might have found a missing .ini edit or MCM setting. However, I still think this needs the attention of somebody who knows exactly how this list works.

Now I have a different problem, seems that some items are vanishing after reloading a save, for example rusty armor. I'm trying to fix that now.
