Figured i'd chime in and ask do you know when this issue started? I've been having the same issue as well that cropped up around the time I read that Elder Scroll dragon during the main questline to get the dragonrend shout, shortly after i started having the exact same transparency issue.
The only mods that I have installed the same as yours are SkyUI and the Unofficial skyrim SE patch, i usually keep it close to vanilla as possible.
I've noticed that the unofficial skyrim special edition patch comes with a book that removes unwanted visual effects when you read it but for me it's only temporary, the issue returns after fast traveling a few times or just when unequipping or reequipping a piece of armor.
Trying to pin down if it occurs at a particular part of the game or when a certain effect was added but wasn't removed correctly thus causing the issue so we both can better figure out what causes this problem.
follow the instructions on the third post. I used sefsh.batch and it fixed it for me.

I actually was just about to comment back onto this post with my findings of the fix with the CureAll batch file, I ran the SMGEF.txt and that one fixed it for myself.
Glad we could figure this out.
Unfortunately, I'm not sure. I think there may have been posts from another user on this thread that have been deleted. Sorry about that. it's been awhile. I vaguely remember it being a batch file, or something of the sort, that I ran through the in-game console whenever the transparency occurred.
