That's what I was going to suggest, just drop your crap in your own chest, and only take what you want to bring. If that is the mission OP is talking about.
What about that mission in Markarth, it just popped up in my frontal lobe.

If this was the quest you are talking about...
-did you give Malborn items to use when you were in the embassy (armor, weapons, lockpicks, potions or whatever)? If you didn't, reload an old save and when you talk to Malborn in the Winking Skeever give him everything you want to use in the embassy.
-Once you are in the embassy, the items you gave to Malborn should be in a chest in the kitchen. If they aren't, either replay the mission (that's probably the best idea) or turn down the difficulty so you can defeat the guards using stolen gear. Make sure you follow all the quest steps and let Malborn complete all his dialogs before continuing through the quest.
-Once the mission is complete, anything that you DIDN'T give to Malborn should be in a chest in Delphine's basement in the Sleeping Giant Inn in Riverwood. If your stuff is not in that chest, replay the mission or live on without that stuff. There is always more stuff to be had. Note: if this is the situation, your save may already be messed up. Don't be surprised at more problems going forward.
-Everything the other posters said about storing anything you aren't going to use in the mission in your own storage before starting is probably a good idea.
If you are using mods, read the comments on the modpages of any that alter the main quest, manage inventory, or change any of the quest locations to see if anybody using those mods has had your problem.

Do you use any mods, that chances your items in any way.
That doesn't involve a chest though, you're just given everything you had on you before you were imprisoned.
Ya, sounds like Diplomatic Immunity, where you infiltrated the Thalmor Embassy. Your gear should be in a chest in the basement of the Riverwood inn. If it's not there, then I would reload save and put all the crap you don't need in a chest you own, and know the location of. A house is the best option for obvious reason.
