Then, reinstall the mod (and make sure you have all the necessary patches).
If after that you are still having that issue, your best bet is to check the mod's description page for links to guides specifically made for LOTD by the mod's team, or to post either on the mod's Posts page or in the mod's Bug page.

Find the old mod file and open it. Don't extract.
Then, look at the new directories it creates, then delete those directories from your installation if they still exist.
Double check the Data directory to make sure none of the mod files installed to that directory exists.
Then reinstall the new version. Unless the mod is reading data from the old save, you should be good to go.
Wrye Bash doesn't always uninstall every file and directory when uninstalling a mod.
In case you don't still have the old mod, you may get lucky and the new version has the same file and directory structure.
