I haven't been able to figure out why or find any info on it. The most advice you are going to get is to stop using it and use MO2 or something like that. Third party software designed to manage mods.
The only way I have been able to prevent this is to never change the order or add any mods once I get a list working with the built in mod loader on a game save. Basically through a lot of trial and error I got a somewhat stable mod list through one game run through and then started over with a fresh save with all those mods enabled and didn't add anything or remove anything else.
With modding you are always going to run into issues with that being said. Learn how to use the command line and different skyrim codes for fixing quests.
I think you're misunderstanding me. If I go into the load order menu, reorder some stuff, the instant I leave the load order menu it'll immediately reset back to what it was. It doesn't wait for me to try loading a save or anything like that.
