Use Vortex if you are a beginner or just want to click and play without worrying about the small stuff. Or MO2 if you want more freedom in modding but comes at the cost of a slightly higher learning curve.
Yes the above mod managers integrate the CC mods just fine.

This is important because when you use mods that alter mechanics, you need a mod manager, and load order matters etc. (so one mod can load to allow another mod to work) If you use the option 2 types of mods, load order doesn't matter that much.
People will probably jump on this comment but... I don't use mods that alter mechanics because I am not that technically savvy and because I am sick of the way bethesda is constantly updating the game and disrupting mods. There are ways around this but again, I am not so savvy, so I use a couple hundred mods that fit into option 2 and I manage them manually. (meaning I add the files manually)
Hopefully the mod manager fixes your issue, but if it doesn't... As annoying as the creation area is these days, it will automatically adjust your load order to make sure that content works, and for me it does. If that re-order is messing your game up, you may consider removing the mod or mods that are causing the issue. (you can check by disabling mods 1 at a time in the load order and restarting the game.) when the game works better with a mod or mods disable, you have identified the problem mod.
for context, I use a couple hundred mods and my game is just fine with no mod manager. (I download mods individually and add them manually to my steam folder.) if you end up going this route, make sure you only add/activate 1 mod at a time. (add to your folder, start the game, enter the load order, scroll to the bottom, activate mod, restart, play for 2 minutes and then rinse and repeat.)
