Deleting Nemesis' cache, then re-updating and re-launching Nemesis, can be essential when adding new animations (to get them to work).
First off make sure you're activating animations with Nemesis properly, here's a succinct video on how to set that up (if you haven't already):
https://www.youtube.com/watch?v=DetaxKhrtjM
Once you do that, activate all the mods you want to use, then Run Nemesis (properly) through mo2. Tick whatever animation mods you have installed. Then click "update Engine", then "launch Nemesis Behavior engine". It will generate a cache folder with all the needed files.
Do your animations work in game, because it sounds like it isn't saving the files for some reason. It shouldn't prompt you to do it every time you open it.
Make sure you assigned Nemesis to create the files it generates into an empty mod (as instructed in the above video). Also after clicking "update", you need to click "launch nemesis" as well.
