Either use the original Skyrim launcher, or use SKSE if your mods require it.
The original skyrim launcher uses the built in modding system, which prioritises Bethesda mods over third party mods (like Nexus) in the load order.... resulting in a useless load order which will crash. If you use third party mods (nexus or otherwise) then you need to launch via your mod manager.... or SKSE64 if you are using it.
The recent update has done something to Vortex use, there are threads on these forums about how to fix it, you just need to do a search (use a internet search engine not steam search function)
98% of the mods I use are not even available through the in-game mod manager.
On top of latest update forcing me having to go in and manually adjust difficulty and graphics settings through the Config files since Bethesda is incessant on maintaining a braindead approach to updating older games.
But, it seems that Steam doesn't pickup on Skyrim launching/running if SKSE is used.
It'll have to be hard pass on not using Vortex.
I use SKSE and it tracks my achievements and hours just fine.
If it's something with the recent update, then I am unaware since I never updated my game. In that case, I'm sorry I cannot be of any help.
I suppose if it's that much of a big issue, you can just copy the mods from the creation club, downgrade, and put the creation club mods back in. Apparently they work fine on the previous version. The current update just reworked the market place, which does nothing directly to the mods.
From the skse page on the nexus "If you want achievements and for Steam to track playtime, make a text file named steam_appid.txt containing just
489830
and put it in the same folder as SkyrimSE.exe. This will be solved more correctly by Bethesda's next patch."
"The new patch doesn't have the usual Steam wrapper that allows achievements etc. to work. (will be fixed in the next BGS patch, no idea when that will be)"
Thanks for bringing this little detail up.
KUDOS!
