Could it be a borderless window issue?
oh my gosh, it was indeed a profile issue. Thank you so much, I don't think I would have thought about that by myself. It's an issue that's been annoying me for quite some time, so I greatly appreciate you pointing me in the correct direction.
okay, so if there's anyone out there that's having the same issue in future and you stumble upon this thread, try the following..
open Mod Organizer. Either click tools>profiles, or click on the profile icon.
Click 'create' to make a new profile, give it a name. I chose not to check the checkbox 'default game INI settings' (I don't actually know if that had an effect on anything).
click 'OK'
this should add it to the profile list. Click it, and click the 'select' button.
This should bring you back to your normal screen with your list of mods, with all mods unchecked.
At this point, I ran the game and the issue was resolved, I then quit, re-enabled mods and ran again.
I'm not sure if I can fix/repair my origin profile, but I guess it doesn't really matter.
