easy to check, if you have an [M] by your save it thinks you're using mods and won't earn achievements for that file/session. exit the game restart and load a save w/o that dreaded M.
however it's well documented that you can miss being rewarded your earned achievements on steam (consoles too) for no particular reason.
The only solution is to load a save from before and play til you unlock that, then go back to your current save and resume. Sometimes you don't get the pop-up overlay nor see it on your library page, but next time you start steam, poof! it's been unlocked. No ones ever explained it.... just "eh, it's bethesda, you're lucky it runs at all." kind of answers.
hundreds of thousands of users forcefully re-enable achievements with mods, in fact some of the mods you'd want in any mod loadout, like SSE Engine Fixes etc, include the re-enable instruction... you could try that.
If it truly bothers you not having all the achievements, you can just cheat, give yourself the achievements... any wiki will list the console command... but it does it all at once, simultaneously, so be warned it will wreck a low-end system and you'll be frozen for many many minutes, or crash, or both. Might have to use the command multiple times. You're still "new" to this and probably don't want to do it that way, but just wanted to put it out there, people do do it, it does work. (I say this because achievements are one-way, you can't un-earn them and re-earn them legitimately later on.)

Thank you very much, just reloaded a save from about 2 hours before i ended my session and did everything again and got multiple achievements that i was supposed to get the first time, guess I was just unlucky
