Nemesis is the better program and there’s no point in using FNIS anymore (I think the only thing out there that requires FNIS and won’t work with Nemesis is some mod that lets you pork, or get porked by, animals or something).
It sounds like you tried to use Nemesis AND FNIS at the same time - well, there’s your issue.
I don’t know who told you that you can use both at the same time, but you can’t - it’s one or the other.
If you were trying to use both at the same time - that is likely why you had problems.
It sounds like you completely borked your game. Do a full uninstall and just delete EVERYTHING - completely purge Skyrim from where you have it installed and start over from scratch.
You can use both FNIS and Nemesis at the same time, but you can not use generators at the same time. If you encounter problems with FNIS-related mods that do not yet have OAR solution then:
- Install FINIS, but remove the plugin and do not run generator.
- Install and run Nemesis. It will read FNIS folder and patch compatibility.
If mod does work that way, skip the mod, until it moves to either Nemesis or gets replacement OAR animations.
The mod author's own instructions were to have both. As to installing it, I followed their video instructions exactly.
I think everyone's missing the point. I removed EVERY mod and the game still doesn't animate the character after repeated uninstalls and reinstalls. That was made clear in the original post.

You can ofcourse have FNIS as a dummy plugin with Nemesis, but your not running FNIS, just allowing whatever mod requires FNIS to think it's there. The dummy plugin is blank and FNIS isn't there at all.
But, to address your main post:
Which is wrong, as it's essentially a direct replacement of FNIS. It can use FNIS animations, but your replacing FNIS with Nemesis, not supplementing it or adding to it.
That sounds like you made an error with installing Nemesis... and whoever told you to install Nemesis over FNIS is an idiot, no doubts.
You deleted Nemesis, so you need to re-run FNIS generation. You will need to clear out any files that Nemesis will have moved, and re-install those, along with FNIS.
Botched install, requires a clean slate.

Uninstalling Skyrim will only touch Steam installed files. Any .ini files left in My Documents, or mod created or moved files in your game folder won't be touched.
You should follow the clean install guide i linked, as that will explain what to do far better than i ever could.
I will add that Nemesis can run the vast majority of animations, and i've used it faultlessly for a fair while. I've never had any form of animation issue's, and have added and removed animations as i desired. FNIS is required for a couple, but as long as the disabled FNIS plugin is present in Vortex i get no issues from either side.
Nemesis isn't your problem here, it was whoever told you to install and run both the generators that screwed this up for you.
I didn't miss it. I was generally pointing out that you can use FNIS animation folder with Nemesis, if needed.

What I would do is assuming, all traces of Nemesis have been removed, is to delete the meshes directory, as well as \scripts and \SKSE directories is they exist.
Then reinstall.
I’m fairly certain the creator of Nemesis does not say that you need FNIS, that’d be like OAR saying it requires DAR, which makes no sense whatsoever.
Unless you’re talking about some other mod, and in that case you probably read the requirement tab wrong and it was telling you to use FNIS OR Nemesis - not both.
And I’ll say it again: you cannot use both at the same time.
There may be no harm in still having FNIS sitting there as you move on to using Nemesis, but you sure as ♥♥♥♥ can’t try and run both behavior generators.

You royally borked your game.
Uninstall it, delete the entire Skyrim folder, start from scratch.
So the mod author, and agreed.

Even in your thread, not everything revels around you, or OP. When comment includes a chance of misunderstanding around the forum, then it gets fixed.
After following other replies, my question would have been which mod manager you were using - if any, because it would have an effect how to solve this.
Furthermore, uninstalling game does not clear the modding data, unless root folder was deleted as well. All custom folders will remain behind, if you just uninstall game through Steam. Your OP states that you uninstalled it, not that you made a clean install - unless your "clean state" reply in post #10 means that you actually deleted whole folder. Many users state "clean state" while custom content still remains in folders.
And now you go full tilt strawman. When you don't even read it all the way through to get to the question don't expect your advice to mean anything when even that was in my original post.
