I may have screwed up a lot on MO2 (Skyrim SE modding)
Yesterday i was downloading a lot of mods on MO2, but when i tried using SKSE the game wouldn´t use the mods i was using. Then i moved all my mods on a Skyrim Mods folder i made (where Skyrim SE.exe is located) to see what could be wrong. I changed a lot of instances on MO2 ,but now I don´t know how to change to an instance in which the mods are there again. What can I do?

It's best to revert back the changes you've made in SkyrimSE.exe executable folder. MO2 works with a virtual file system (it's one of its strength IMO) and is really different to having an actual file system with files being changed.

So (step 1) clean up the files you've added in "common\Skyrim Special Edition" folder. Delete everything that is not from vanilla. Then (step 2) verify the integrity of the game.

Now, (step 3 - only if you're using the latest version or skip to step 4) launch the game through Steam or use "SkyrimSE.exe". If you're operating from an earlier version (old mod list), you need to install SKSE first. If the game launches fine, proceed to step 4.

Then (step 4) install SKSE in "common\Skyrim Special Edition" directory. Open your MO2, edit your executables (step 5) so that launching SKSE points to the "skse64_loader.exe" file you just added in "common\Skyrim Special Edition" directory. Now, (step 6) ensure that no mods are active. This is managed by having the mods in the left pane being unchecked. All of them needs to be unchecked. Launch (step 7) SKSE through MO2 without having mods active.

At a final step (step 8), enable the mods in MO2's left pane that you want to have in game. The end result should be visible in the "Data" tab at the right pane. That's the final result the game is using in prior to its launch.

I tried it, but the instance doesn´t recognize that I have mods. I copied and pasted all of them on the Mod Organizer 2 folder, and in some other folders within MO2, like downloads, plugins and mods, but still it won´t find them (It worked on the downloads menu of MO2, but not on the plugins menu or the left one)

Did you check that the path for the base folder where the mods are is correct?

Right now i have two instances (one located in D:Mod Organizer and the other newly added where i found all the mods in folders being D:Mod Organizer/Skyrim Special Edition/mods). What do I do now? I think im very close

Well, I think i found all of my mods again, but now MO2 is having another problems like "failed to write mod list: invalid mod index: 444" and "an error ocurred, invalid mod index: 440" . I got all the mods from MO2, even older ones when i used to use MO2 in the past. I´ll try removing every mod that isn´t new.
