So (step 1) clean up the files you've added in "common\Skyrim Special Edition" folder. Delete everything that is not from vanilla. Then (step 2) verify the integrity of the game.
Now, (step 3 - only if you're using the latest version or skip to step 4) launch the game through Steam or use "SkyrimSE.exe". If you're operating from an earlier version (old mod list), you need to install SKSE first. If the game launches fine, proceed to step 4.
Then (step 4) install SKSE in "common\Skyrim Special Edition" directory. Open your MO2, edit your executables (step 5) so that launching SKSE points to the "skse64_loader.exe" file you just added in "common\Skyrim Special Edition" directory. Now, (step 6) ensure that no mods are active. This is managed by having the mods in the left pane being unchecked. All of them needs to be unchecked. Launch (step 7) SKSE through MO2 without having mods active.
At a final step (step 8), enable the mods in MO2's left pane that you want to have in game. The end result should be visible in the "Data" tab at the right pane. That's the final result the game is using in prior to its launch.
