We need a bit more information. Did you try to replace the path so that it SKSE would start through Steam, or are you trying to use 32bit SKSE from Steam? Latter would not definitely work.
Otherwise, as you discovered, you can use Vortex, a shortcut to skse64_loader, or double-clicking on skse64_loarder directly to load the game with SKSE running.
(Just make sure before you attempt to run Skyrim through SKSE, you also have Steam running first.)
Just remember, you will be unable to change launcher options whilse SKSE is pretending to be the launcher so rename the files back to the original if you ever need to modify your settings outside of the game.
Not in my experience. Also to be more exact, I didn't rename the executable I copied it to the launchers filename which others suggesting it acts a solution to any possible issues.
This was required on my end, as running SKSE directly through proton caused it to execute in a completely difference instance with its own configuration folder etc.
I accepted that at first and copied over all the save files to the new location, but despite being setup exactly the same as the original (I even tried copying the original configuration files over directly) the in game voices refused to play. All other audio (sfx, music etc) worked correctly. I spent over an hour trying to fix that with various suggestions which didn't apply or didn't make any difference until ultimately it occurred to me to just replace the launcher with SKSE - and behold it actually worked.
I was frustrated I never figured out what caused that audio problem originally as it made no damn sense but was glad I found away around it regardless.
