A few notes:
I'm not using MO2, but Wrye Bash as mod manager, but the guide was still good to follow. From Selene (Modding on the Spectrum) I received a tip to make a backup of your Data folder and then use xEdit to clean all files causing warnings and errors. Follow the guide to the letter. Still receiving errors, unstall the mods that cause the error (temporarily) if those mods do not change the environment. No more errors, then you can ignore the warning messages In case of xLODGen and Tex-Gen, if you are not using MO2 or Vortex, you have to manually install the created archives (xLODGen_Output and Tex-Gen_Output). When you are done completely, you can restore your backup of the Data folder. When you have uninstalled mods with errors, you may have to correct a few line in C:\Users\<your_name>\AppData\Local\Skyrim Special Edition\Plugins.txt by adding the asterisk before mods that have been installed.

I followed the guide but I have the same errors:
Issues about Skyrim Flora Overhaul SE (the autor says "its just stuff i've decided against using but didn't remove in the mesh or the mesh itself is not even in use in the game." I think is not a problem but I'm not sure
Should I worry as these are errors and not warnings?
I'm gonna run Dyndolod for the finaly step and see if I still have the same errors with it
If the author said as you stated, then there should be no issues whatsoever, as those are not actually used in the game. So, in that case, there is no problem.
The main point of dyndolod is to add lod's from mod added objects, like Altbert's island. Without LOD's generated objects will pop out of nowhere and look horrible.
How far you push out the render distance of the LOD's can be changed in the generation settings and pretty much depends on your hardware, but its not the main point of the application.

For example if you look closely right below the compass, you can see a building on the mountain top. Which was added by a mod and had no LOD's.

Yes I understand just saying you can get good results by tweaking the ini settings. Since I have high end hardware I was able to push the lod distances to absurd levels beyond what even bethini will set so even if an object only has one high quality mesh with no additional lod meshes it will show up even on a distant mountaintop. I may one day do the dyndolod method but so far ini tweaks give me all the detail I could want. ymmv
