How do I leave my horse at home?
So I had my steward buy me a horse and riding the horse worked about how I expected, until I rode back to my stable got off and fast traveled to the ritual stone (happened to be the closest explored place to my current quest) and found the horse right there with me along with my housecarl. Now the horse shows up with me whenever I fast travel anywhere.

I don't need my horse to come with me everywhere, how do I leave it at home?

Am just running out the door, but quick answer is it is a game mechanic, your last ridden horse always fast travels with you. In vanilla, just don't fast travel. Or use a mod. Immersive Horses or Convenient Horses - both have options to disable that.

I have a custom folllower that kept thinking I was stealing her horse when I got on mine. The only solution I found was downloading a summonable horse mod. For various reasons, like this one, I like it much better. That and I tended to kill the poor things running off of cliffs exploring.

Do the Arvak subquest, in the Soul Cairn. Whenever you're home and don't want to take the horse, summon and ride Arvak for a few seconds. He'll despawn after you dismount, and your regular horse will remain home until you ride him again.

It's part of the Dawnguard questline. When you and Serana are searching for her mother. You get to it from inside Castle Volkihar.

Kill it and drag it into the barn
That'll stop it from running away.

May as well set fire to your house too, that will stop bandits stealing your belongings.

Yeah, Arvak is pretty much the only horse I use. Maybe it's just me, but he seems to be easier to control. Plus he's free, so you don't need to worry about replacing him if your regular horse dies or gets lost.

Get the Aardvark or whatever his name is from the Soul Cairn. Summon him and mount him. After that no horses will spawn with you as he was the last you rode.

EDIT: Arvak is his name as other mentioned.

I remember a time when Lakeview Manor (Dragonborn DLC) got random-raided upon fast travel arrival. A group of bandits spawned behind the manor so it took them a while to go around, in the meantime me and my antourage had already entered. The baddies broke into the house and they got slaughtered of course, but from sheer bafflement and since they hardly carry valuable goods anyway I suppose I didn't bother to ransack them afterward. Took me a while to realise later they had taken at least a unique mage staff from one of the racks in the hall (I'm a hoarder in games, I always need storage space). Could be a disarm spell from one of my followers, which prompted them to grab a replacement.

So apparently yeah, they do.

It doesn't matter. Still +1 for using Aardvark, which is much cooler.

Anyone have any idea what the best way to protect my stuff is?
(I'm assuming that leaving ALL my leather and metal in the outdoor chest in my smithing area is a terrible Idea)

Do safes work?
