Achievements and console commands
Got 2 questions
1. I have completed all main quests of Dark Brotherhood and I haven't got «With Friends Like These...» achievement, but the rest I have. Why? And is there a way I can get it?
Seems like the same problem with Thieves Guild, I completed a few quests and haven't got ach for joining them.
2. Are the achievements will still be obtainable if I use a console command? (To fix a bug)

Console Commands don't disable achievements but using them to muck around with quests isn't a great idea.

I'll say this, make a hard save try ro get your achievements but do not continue that save, reload after you try, it also isn't guaranteed to work, triggers usually need to be met and the console bypasses them all the time.

Here is a mod that will bypass Bethesda's dumb rule of not allowing you to get achievements when playing with mods. Make sure to install both in order for the mod to work properly using this mod will guarantee that you get your achievements i've been using this mod for months and have loved it definitely a dumb Bethesda move to lock achievements if you want to play on a moded playthrough. Also, no console command is needed just boot the game up after installing this mod, and boom you now will magically get achievements.

As regards that, it was not Bethesda that was at fault for this, it was the console manufacturers who insisted that Bethesda do this, or they would not have allowed mods being used on the console version of the game, since on the console, achievements actually have a meaning and are used for things. The choice was either no mods at all for the console versions, or mods and achievements being blocked. So if a person wants to point a finger, it should be at the console manufacturers. But since there are (as you linked) mods that re-enable achievements on the PC, it is a moot point.

Ah I didn't know that it was the console manufacturers that insisted for no achievements when using mods for Skyrim on the consoles. However I personally find it dumb that this was still in place for the PC version of the game and that modders had to do the hard work of removing this achievement road block that Bethesda placed on the PC personally I still would have to place blame on both Bethesda and console manufactures as Bethesda kept this on the PC version and never removed it. However thankfully we have a great modding community to remove such issues.

Consoles used achievements for other purposes, like earning rewards, they didn't want people modding themselves freebies.

And while it can be argued that they didn't need to make the PC version the same, they were making the three versions (Playstation Xbox and PC) the same so they could update them all at the same time... and any difference would have meant they couldn't do the PC with the same team, since any difference would throw stuff out.

This doesn't help when the quest is already completed, you'd have to start a new game
