Last time Bethesda visited the Skyrim Workshop it got messed up. I am unsure, if it was something that Bethesda did, or did they just managed to wake up a bug that was already in the code.
Skyrim Workshop has been loosing mod data since early 2015. Problem does not affect all players. It can come out of nowhere to any player, despite how long they have been using Workshop - or never used it before - and it has a high change to become persistent.

For PC games, I would recommend moving to Skyrim Nexus. Installing mods through mod manager is really not any more complex than subscribing to mods from Skyrim Workshop.
Shame development for MO is dead. The developer joined the Nexus team, he will be working on the NMM (and by that, I mean the replacement for NMM, whatever they plan on calling it).
But yes, it's highly recommended you unsubscribe and get them from nexus instead.
